They will fix it when the developers get to it. Hopefully in the next patch. However the GM's here have nothing to do with it. I can put up with having to open my book and put the abilities I don't want my pet using on manual, but this bug doesn't always switch all those abilities back to auto. It might switch on Cower, but leave Prowl and Rake on manual (and the other way around). I've already died once from this, due to the fact that my pet was Cowering and thus not holding the aggro the way it should. Some exciting technology was unveiled that will allow theoretical 2 terabytes of data to be stored on a new SD card format called SDXC. An SD card is the kind of card you can put in your camera. For me, this means on my gorilla I have growl and cower both on the pet bar along with whatever other abilities I want to actually control and leave whatever I'm NOT worried about in the book. So far, having it set up this way, I have not had any further troubles with cower and growl auto-toggling upon login / out or mount /dismount (which were the two prime triggers of the bug for me). I too hope this gets fixed soon BUT as I have found some way around that I'm at least content with, I don't have a problem waiting for the time being.
